Headache after drinking alcohol or what is commonly called as Hangover is caused due to dehydrating property of alcohol.
Actually drinking alcohol causes you to urinate more frequently due by inhibiting anti-diuretic hormone on kidney tubules. This leads to less water supply to the brain cells which directly leads to headache by reducing fluid concentration.
This effect can be mitigated to a certain extent by drinking a lot of water before, during and after taking alcohol.
